Adding new apps to iPad Carts

Hi!  We use Apple Configurator to add new apps to our iPad carts.  This has worked extremely well except for one issue.  On one of the carts each time I add new apps all of the folders that I have created to organize the apps are wiped out.  The other cart I can add new apps and the folders are not changed at all.  Any ideas on why this might be occurring?  Thanks in advance for any help!
